There was a problem with the headliner-mounted motion sensors in the earlier e38's that would cause false alarms (my '97 had it), and I would have to do the double-locking as you describe to disable the sensor. I'm not sure why your case is setting off the alarm if you disable it with the double-lock trick, though.

You might check the model number of the sensor in your headliner and see if there's a newer version of it.
